Would it not be better if the bonus applied only once?

I would implement it like this:

Suppose you have a planet with 3 species A, B and C, with a 2.0 (:pop) each. Species A has a bonus on (:crystals), species B has a bonus on (:metals) and (:information) and species C has a bonus on (:crystals) and (:information).

By option 1, it would be unclear which bonus would apply (as all have an equal population). Does the player get to choose? Can they change it? What if one species overtakes another after completion of the project?

But option 2 has a strange effect as well:

Suppose the project is constructed three times (once for each species).

Since the project was completed for Species A (which adds +10 to Crystals) and for Species C (which also adds +10 to Crystals), do Crystals zones now get +20 production?

What about (:ict-technology). Species A provides +5, species B provides +5 and species C provides +5 twice. How much of a boost do ICT Technology zones get?

I have an additional idea:

What if the planets total population is required to be 2.0 or above, and a bonus is provided as if there was 1.0 (:pop) more of each raw material characteristic (provided at least a minimum of 2.0 (:pop) total is present).

Thus suppose there is 0.7 (:pop) of Species X with Metals Oriented and 1.5 (:pop) of Species Y with Metals Oriented on a world. Normally this would provide +10 Metals and +5 Vehicles. With the project, metal zones would provide +20 Metals and +10 Vehicles. If Species X grows to 1.0 (:pop), this would increase to +30 Metals and +15 Vehicles.

Does that make sense?

Errr... My option 2 doesn't even allow multiple projects... Why is this a point of issue?

I'd rather have a very simple formula that requires players to make a choice, than a more complex formula.

Let me nuance that a little: My proposal is without multiple racial projects. You get one on a planet, and that's it.

In my earlier proposed fix, I just remarked that we could later expand this into allowing multiple races. At that point, we might look into how this should stack.

It might be that the others misunderstood me... I did not mean to allow strange and broken stacking like Mercury explains (as I had already considered that situation I mentioned):

I am okay with allowing only one project on a planet with a choice necessary for the species it affects.

I already handled with the idea that only 1 project would be available, as every tech explicitly says that you can only have 1 recycle tech upgraded at the same time.
