Does the creation of a new trade fleet count as an upgrade for the completion limit?

In other words: if I create a new trade fleet am I allowed to upgrade it in the same turn?

Nope.

Creating and Upgrading are handled the same.

I see that this is not clear from the rules O_o -> I will fix this immediately.
