Rules vagueness: Special Projects and Completion Limit
Mmm, that depends on how you view running a trade route. In my brain that is a kind of project for which the trade fleet is the tool; and the Exclusive project would really kill the trade during the upgrade, which is definitely not the intention of this proposal.

I think there should also be a limit at using a projects that influences your population.

Do not confuse 'population' with 'society'. Though they influence each other, they are not the same thing. I'll try to give a (probably half-baked, philosophically unsound) definition: Population is the group of sentients that are part of your faction. Society is the virtual construct of behaviour, shared history and social interaction the members of the population take part in.
But that isn't really the point. The choice to leave out anything like that is based on two factors: current situation and complexity. In the current rules, there are no limits to the number of parallel projects of the likes of Harmonized Industrial Recycling Awareness, Genome Correctors and Same-sex reproduction catalysts; so the current proposal doesn't do this either.
This is by design, since it would be really tedious and complex to administrate and check all those interplaying limits. The really impactful projects have special rules preventing succesive repeats (the Mass Migration-like projects have special cooldowns in their rules).
That being said, if you feel strongly that their need to be limitations to such projects, I'm open to discussing them. But please make a separate thread for them, to keep this thread focussed and on topic.
